Yes, unless bilaterally agreed otherwise. Most interline settlement departments prefer to have the same rules for ID tickets as for revenue tickets, so bilateral agreement may not be negotiable. Settlement will be in accordance with the applicable provisions of the Interline Traffic Agreement currently in effect between the parties.
